block the port numbers used by the application using a firewall or
Use content filtering or use IDS/IPS(snort as signatures which blocks P2P app).

  if you are using routers from cisco then there is a feature for this called network-based application recognition
  seems to be in the later versions of IOS after 12.3(8)T for most routers
