To recap: Donald uses ata_generic,pata_acpi,pata_jmicron,ahci for Asus
P5B Deluxe which has

00:1f.2 SATA controller: Intel Corporation 82801HB (ICH8) SATA AHCI
Controller (rev 02)
03:00.0 SATA controller: JMicron Technologies, Inc. JMicron 20360/20363
AHCI Controller (rev 02)
03:00.1 IDE interface: JMicron Technologies, Inc. JMicron 20360/20363
AHCI Controller (rev 02)

On which interface is the disk with the root filesystem?

There was at least the following notable change in drivers/ata/Kconfig:
Commit 9a7780c9acb821fe1c2b6fc53f74cc2556ff5364 "libata-sff: make BMDMA
optional" added a new intermediary configuration option, ATA_SFF. The
option PATA_JMICRON depends on this new option now. ATA_GENERIC,
PATA_ACPI, SATA_AHCI do not depend on it.

("make oldconfig" asks for ATA_BMDMA and defaults to Y, as does the help
text recommend. Still, people who switch from 2.6.34 to 2.6.35 might be
convied that they do not need it as they already used kernels that did
not have this option with their controllers.)

Might the problem be with the order in which interfaces and disks are
discovered and hence enumerated?

Could be enlightening.
