I don't think you want waked_thread to be local to this loop.
As it is, the "if (!waked_thread)" test *always* succeeds.

You can discard it if do_wakeup becomes and unsigned long, and just do

 if (do_wakeup && conf->retry_read_aligned)
	md_wakeup_thread(conf->mddev->thread);

And why have you removed the test on conf->retry_read_aligned??
